You should not need to exit for the settings to save.. it should save directly when the settings is change.  That what I trying to understand if it save it or not then.
When exit.. it also save if needed.

When MC is in tray and you exit. MC is normally not closed, just minimized. so no save is done then, but a save is done when settings are saved.

I can't replicate any issue.. it work even if I exit from the tray if it is active.

  This too works. When I exit, Multi Commander minimizes.

   When I click the 'X' in Multi Commander; MC minimizes [as expected]; and MC is in the system tray and when I right-click the MC icon [see screenshot], I select 'Close Multi Commander'; MC flashes on the screen and closes [as expected], but the settings seem to reset then.

Kind of impossible to fix something I can't replicate

I've installed the latest portable version into a new folder and experienced the same problem as I previously described.
